Two years after the Ark II disaster, Spike Witwicky was brought to the Pentagon by General Robert Hallo. The massive office building was home to all manner of sinister machinations, not to mention Larry the Janitor. General Hallo led Spike to the Development of War Technology Division's headquarters, a "window on the world," where satellites kept the DWT abreast of events from around the globe. While one of the Division's officers calmly watched a nuclear explosion, Hallo showed Spike some pictures, satellite images of the revived Megatron. Prime Directive #1
Later, after witnessing General Hallo's Operation Clean-Up against the battling Transformers, Spike was returned to the Pentagon by helicopter and locked in a cell. Since janitors routinely have keys to the detention cells, Spike was freed by Larry, who gave him some papers about the Lazarus Project. Spike thanked him by throwing him to the floor and stealing his security pass. Prime Directive #4
Armed with the deadly papers, Spike stormed the DWT Division headquarters. Inside the DWT, Hallo had just performed a military miracle by single-handedly launching nuclear missiles—at an American city, no less. Confronted with the terrifying Spike and his scary papers, Hallo pulled a pistol and held Spike off long enough to rant about power and security. Then the President of the United States showed up with the Secret Service and "Defense Minister" Dawson to arrest Hallo, who chose instead to get shot to death for waving a pistol at armed military personnel. Defense Secretary John Keller orchestrated the response to the Decepticon invasion from the Pentagon, asking NSA analysts such as Maggie Madsen for help in analysing the signal used to hack SOCCENT Qatar's mainframe by Blackout. He also dispatched military forces to the Persian Gulf and Yellow Sea as a precaution.
The Decepticon Frenzy successfully hacked into the national defense network at the Pentagon through a computer on board Air Force One. Maggie, who detected the hack, tried to convince the dubious Army, Air Force and Navy commanders that whatever was attacking them was far more technologically advanced than any of the United State' potential enemies.
Generals in the Pentagon's national military command center organised the air strike on Scorponok when he attacked Captain Lennox's surviving U.S. Army Rangers in Qatar. The Pentagon's command centet was also used to oversee growing tensions between U.S., Russian, and Chinese military forces, which were coming dangerously close to conflict. In the middle of this, the command center and all of the Pentagon's communication resources (bar National Guard radio) were shut down by the virus uploaded by Frenzy; using the U.S. military network to spread itself around the world, it caused a total communications blackout. The Pentagon used Guard radio frequencies to bring back the U.S. forces and prepare the military for an imminent attack.
After the defeat of the Decepticons and the destruction of the AllSpark, Keller held a teleconference with the Joint Chiefs of Staff, announcing the termination of the black-ops unit Sector Seven and the dumping of the Decepticon corpses in the Laurentian Abyss. Transformers
Revenge of the Fallen film
The Pentagon and Chairman of the Joint Chiefs of Staff Morshower oversaw and commanded NEST's operation in Shanghai, monitoring them in real-time. They later conducted a debriefing and received information from Optimus Prime about a mysterious "The Fallen" rising.
When the Decepticons breached the United States Navy "net" around Megatron's grave, the Pentagon could only monitor the disaster, and then just monitor the later Decepticon incursions into the eastern United States, and for a chance of pace they monitored the Decepticon strikes across Earth and the Fallen's demands but then did something, putting the military on Condition Delta. That was a bit too much for them, so they went back to just monitoring NEST entering Egypt, wondering why they could no longer monitor NEST, and asking Jordan's air force and Egypt's General Salam to help them monitor again. When they found out Decepticons were in the area, the Pentagon finally did something besides monitoring and sent in a crapload of artillery and soldiers. Revenge of the Fallen

In an alternate timeline where Megatron succeeded in obtaining the AllSpark, the Pentagon went into emergency session when the Decepticon Heartland invaded, but found itself hampered by President Allen's refusal to sanction military force. It was estimated half the country would be occupied by nightfall. Revolution Part 2
IDW movie comics
A month after Mission City, a disaster occurred at Sector Seven's Nevada bunker where the fragment of the AllSpark that Optimus Prime had given to Professor Vine for safekeeping inadvertently reactivated Wreckage, a Decepticon that Sector Seven had illicitly imprisoned. Wreckage, then Starscream leveled the base, killing most of the personnel. Alliance #2 An angry John Keller called Agent Seymour Simmons from the Pentagon to inform him that effective immediately, Sector Seven was to be disbanded and that his services were no longer required.
Weeks later, unnamed superiors in the Pentagon expressed their displeasure at the events in Nevada and their distrust for the Autobots, impressing upon Captain Lennox that he must secure the Autobots' full cooperation before they would provide full disclosure and form an alliance. Alliance #3 Out of this alliance NEST was formed, a military organization composed of both Autobots and supporting human armed forces. Their first mission in San Francisco to put down Swindle and Dead End raised their ire of Major Lennox's superiors in the Pentagon once again, as the Autobots had transformed into robot mode in front of civilians, and this was becoming difficult to cover up. Major Lennox was of the opinion that the men in the Pentagon, sitting behind their desks far from the front lines, were demanding and impossible to please, no matter how well NEST performed. Alliance #4
